New sensors; new circuits; different response times, different hysteresis, different feedbacks, etc. No way in hell is she ready to go off on her own for normal movements let alone be ready for a combat situation. One or two days in the gym, combat training, orientation and practice regarding the new sensors and new systems that she now has at a minimum would be required to acclimate to the new body. And that is assuming that her "muscles" didn't atrophy while awaiting activation which is probably not true since she "hurt" when she first awoke.
One possible explanation for the pain on waking is that the biological muscles were being electrically stimulated to tighten and relax constantly, keeping her muscles stong, but resulting in her first experience with her muscles being extreme fatigue.
Also, she may be able to do a lot more processing in the same period of time than a human. She would almost have to, it takes humans months to figure out how to walk, and even then we call them toddlers for a reason. Walking is actually one of the toughest nuts to crack in modern robotics.
Depending on how her motor control is designed, it might be just a matter of establishing a bunch of parameters, and adapting response curves accordingly.
